Looking at rule B.9.6, are we allowed to have the driveshaft go through the chassis and enclose it, similar to how it would look in a sedan? (with the hump in the middle of the back seat)

Part of rule B.9.6 says "Drive shafts on either side of the skid plate (driver’s side or the ground side) " so I would have to say the driveshaft can go through the cockpit as long as the guarding is within the rules.
